    OK, if I understand you correctly, you have a hole in a shaft like a finger hole in a flute?! What I would do is offset the outer surface of the shaft the O-ring depth before you cut the hole in the shaft. Then cut up to surface the diameter of the O-ring. I hope that makes sense!
