I found out part of the problem, but not a solution. When I looked at the output directly I saw that it was going into HPGL mode BEFORE inserting my init file.
As far as I know you can't choose input trays in HPGL so I added the appropriate code (shown below) to go back into PCL mode, change...
I've got the plotter on our network and setup in the SDI Print Master using HPGL/2.
I can plot files to it but now I'm trying to get the roll switching working.
I found a post from 2008[1] but it's not obvious where those commands go. I only see the following under Advanced Options:

That will be nice. We're moving to NX 7.5 as some point next year. Our company tries to upgrade every 2 versions but it ends up being at least 3 because we also use the CAM side and often the changes from version to version create a lot of headaches for our CNC programmers.

For some reason when I used 'Mate' the sphere shot through the plane even after I backed it off away from the plane but I tried using 'Tangent' instead and it worked fine.
