Abnormal Vertical displacement in Ceaser

Hi,
while i was doing the stress analysis of a system, i was getting huge negative deflection in the y direction on all vertical supports...what can be the possible reason for this? Is this because of some configuration issue?. The reason why i am asking this is because, when i copied the ceaser file ,load file and unit file on to a seperate folder and started running from there, the deflections disappeared.
