First use Geometry - Solid - Convert to create a parasolid surface.
Second use Geometry - Solid - Remove and select first the bigger surface and then the smaller. Then the smaller will be subtracted from the bigger creating the hole.

You do not need to create a Boundary Surface with the hole, simply draw the hole curves and poject then onto the base surface, this will make an imprint in the base surface with the hole. Nxt delete the inner hole surface and you are done!!.
Alternatively, you can convert the boundary surface in a parasolid surface using command "Geometry > Surface > Convert". Next simply use command "Geometry > Solid > Remove " to perform a boolean operation between the base surface and the hole surface, the end will be the same using both mesthods, OK?.
Or alternatively, you can draw the four curves of the base rectangle + all circles you want and with ALL of then use "Geometry > Boundary Surfaces > From Curves" and create directly a boundary surface with outer & inner regions. Next convert the boundary surface in a parasolid surface using command "Geometry > Surface > Convert". This method is valid only for planar regions, OK?. Enjoy!!

yeah, read up on boundary surfaces ... they're not Really a surface (as a geometry feature).
i would use (have used) them if i was making a hole at the intersection of 4 quads, so that i want to mesh a quad with a 1/4 circle removed. if you're careful you can get a mesh that is "sensible" for the hole feature, as opposed to a typical paved mesh.
