I have two differnt duct connected through seal at one end. I used spline & sweep operation to create the duct but at the contact plane both are out of phase(where the seal mounted). Also, tried to give assembly constrain but didn't able to apply.

Is there any specific way to make sure the connecting plane to be parallel? (created the spline using points)

depending on the approach you took in creating your parts, you could do a couple of things:
1. Design "In-Context"; FIX both the duct and the seal
2. Use the "Snap" command to align the planes
 
I'm not sure what you mean by "out of phase" - could you attach some pictures of what you're doing?

Make sure your spine curve is normal to the end planes by forcing tangent directions at the end points of the spine.

If necessary, use guide curves and/or "couplings" to eliminate twists in the swept duct.
