Comparing two models in Catia

If I have a model that came from V4 and I redesigned it in V5 is there a utility that will check the surfaces to make sure they are similiar?

I am not aware of such a utility.
Generally I would do it manually by colouring the two models in different colours and overlaying them.

Could you do a boolean operation and subtract one part from the other and see what is left over?

DMU compare & Healing Assistant Compare (they are very different pick which one suits your purposes, licenses permitting)
 
Try DMU Space Analysis (provided your configuration includes it, it should...) - Compare Products. This means you need to put both files into a product (you don't even need to convert the v4 file!) and run the command. You specify the v4 file as Old version, the v5 as New version and choose the visual comparison and set your deviation via the slider. You will get a new window where you'll see a color-coded image showing you the differences in red-green colors as added/removed material, I don't remember which is which... (yellow is the "common area" within the specified deviation).

Just remember that the accuracy of a DMU analyze is related to the accuracy set in tools/options
