If I need to cut ASTM F593 bolts on site, what are the requirements for treating these after the fact? Can I get away with pickling only the portion that was cut?

If these are 304 or 316 and annealed then yes, just pickle.
If these are higher strength or a ferritic alloy then you would need to bake them after pickle to assure that you avoid hydrogen embrittlement.
