Damage Re-anodizing over MIL-A-8625 Type III

Is there any damage to MIL-A-8625 Type III if I re-anodize over it to repair spalled regions? Will it tend to soften the original anodize layer? Should I just go ahead and strip and re-anodize?

It is technically possible. Softening of the original layer is not a problem. Chipping and spalling where the new/old layers meet could be a problem, so discuss it with the anodizer and if it is in a critical location, you may want to go in a different direction.
