Is a 1"x2" concrete core a valid size for testing existing compressive strength in a bridge deck?

No. The core should have a diameter of at least three times the nominal coarse aggregate size and should have a length to diameter ratio of 2.

In general, that would mean a 3" dia. core with a length of 6 inches, assuming a No. 57 stone coarse aggregate size.
