function of holes in choke valves body

From the photo I've no idea.

Some sort of plugged off port, but whether that was there as a manufacturing aid or whtehr it is for options which were not valid for that valve it's impossible to tell.

Could be mounting bolts for something?

Find a cross section drawing of the valve or do some research on that manufacturer or valve type which you haven't shared with us

I believe the holes are for machine fixtureing to turn the inlet flange.
 
The holes appear to have a weld bead around them and what look like dowel pins down in the hole. My guess is that some internal assembly in the valve is precisely aligned to something else in the valve during manufacture and then welded to the casing from the outside. The dowel pins allow for the assembly to be removed later and then precisely located during re-installation.
 
Thanks SPDL310. We checked with vendor and got confirmation that its for holding the valve during machining operation and for counter weight
