I am looking for something like a caulking to put in a nut on a carbon steel frame that my company is sending out to be hot dipped galvanized. We do not want the threads filled with the Zinc. Any suggestions on what to use and where to find it?

Usually, exactly the opposite is desired. Galvanized coatings are INTENDED to cover the threads on both pieces (internal and external) - and the threads are sized to provide clearance for the coating on both since rust WILL happen in the unprotected threads between nut and bolt otherwise.
 
Most nuts with hot dip galvanizing (HDG) are coated as untapped blanks and then overtapped after HDG to accommodate the coating thickness on the mating fastener.
