I am wanting to create a hexagonal beam.

I have managed to create the bottom half of my beam, and i wish to mirror it so that I have to half together again but mirrored so there is a hexagonal grid running through the middle of it. However when i try the mirror tool, my 2nd extrusion to remove material deletes the bottom half. Does anyone has any other suggestions? (images below will show what I have and i want to achieve)

I am guessing that you have done an inverted 'T' shape and then cut out the hexagon shape and trimmed the leg of the 'T'. This would cut the original when mirrored.

I have 2 suggestions:
1) model the leg of the 'T' with the half hex shape and then add the top of the 'T' as a second extrusion. Mirror this.
2) leave that one half extrusion and build an assembly of the 2 halves to get the complete beam.
