I always heard that it’s not recommended to drill one junction Box on site due the lost of the certification. Ok! But there are junction boxes for classified area that are provided with removable gland plates, enabling on-site drilling. On this case how the certification works? Where (standard) I can find more details regarding this issue or certification?

Generally on site certification is in the hands of the Local Authority Having Jurisdiction. Check with them on this issue. UL is now requiring for 508 listed control panels to specify the type and rating of connectors for installers to use on the panel drawings.
