Merge 2 different materials

I'm modelling sand lenses inside a layer of clay.what i do is create two parts with different materials, then in the assemply i move the small sand lenses into random position inside the clay layer.
My question is, should i identify the constraints at each interface between sand and clay or could it be done through the merge and cut tool?meaning can i merge two different materials?
