Pro/E surface Merge

I am attempting to create a surface model to use for a hydrodynamic analysis. I have a complex assembly that I planned on performing a shrinkwrap, then merging the surfaces. Pro/E is having a difficult time defining the geometry between many of my complex surfaces. Is there an easier way to create the model I am looking for. Keep in mind that I want all negetive geometry (i.e. holes) on the exterior surface of my assembly to be ingnored.
