My company uses Solidworks but have been getting models from our customers in Pro/E format. One of newer customers has sent me a Pro/E model that is an absolute mess. When I look at the SOW the images of the model look fine but in Solidworks, I have parts over lapping everywhere. The best I can tell from the model and researching the problem on the internet, he used a ton of assembly cuts to trim and fit the parts together instead of correctly modeling them in their native part files. Has anyone else ever had a similar problem? Anybody know of an output format from Pro/E that will capture the assembly cuts or of a converter that will do it?

A third party software package (Rhino perhaps?) might allow you to import the Pro/E model and convert it, but that's not guaranteed.
Not sure what your end need is, but maybe having him save the assembly as a part will allow you to open it without the overlapping parts?
