I am getting thrown around in loops trying to find out what has superseded my list of specs. What is the difference between a QQ-A-### spec and an SAE AMA QQ-A-### spec with the same number designation? They have different revision letters and different superseding documents.

QQ-A-### were standards issued and maintained by the United States Federal government. There was a decision made to reduce this burden, and shift it to other entities whose core values encompass standardization, meaning Standards Development Organizations (SDO) like SAE International, ASTM International, etc. In the cases where SAE took over a particular standard, SAE essentially appended their moniker to the beginning of the designation, thus changing QQ-A-250/11 into SAE AMS-QQ-A-250/11. The SAE standard is the only valid document in this case, so reference it regarding validity/cancellation/supercession.
