Can anybody give me some rules of thumb as far as proper sizing of a deck drain system? I need to properly size the piping to a holding tank.

Depends what you're trying to get rid of - rainwater? waves shipping into a cockpit? or washdown residue?

Also the size of vessel and the type of sea it may encounter (if it's ocean-going).

For small pleasure boats (up to 50ft WL), I have seen a recommendation for draining enclosed cockpits based on one 2 inch drain for each 20 sq ft. I'm not sure this is enough if you're going to ship green water over an enclosed deck space - you can take on 3 or 4 tonnes of water in a single wave.

Why are you containing it in a holding tank? If it's washdown residue then you obviously don't need as much. I would still stick to 2 inch drains with smooth hose and gentle bends to enable blockages tro be cleared.

If you are considering drainage for offshore platforms, you should also consider draining the deluge water and spill.
 
Thanks for the thoughts. We use a standard 4 inch drain for general deck areas and 6 inch drains for drains on the Rig Floor. I found some tables showing standard GPM per size of drain headers. The reason we are draining to a holding tank is to achieve a Zero Discharge classification which makes the unit more marketable in today’s environmentally sensitive world. We drain all fluids to a holding tank and then run it through monitoring devices before going overboard with it. Any contaminated fluid will be shipped to shore for disposal.

with the total volume of waste, how did you now size the holding tank, assuming you will pump it out by level into the process ?
