We use a 480/240-120V transformer, which is fed from two legs of 480V three phase. Now I know that each phase is 120 degrees apart on the primary. What happens to the phase sequencing on the secondary?

The transformer is single phase.

The phase sequence will be the same as a single phase xfmr, from primary to the secondary. Some lead to the voltage or lag of the current as you prefer. It is assumed that this is not a potential transformer where the phase shift from primary to the secondary must be held to a very low value for revenue purposes.
Please do not confuse the primary supply with this as it truely has no bearing on the solution.

Note that what you have here is a single phase supply - there is no question of phase sequencing. The two 120V legs are 180 degrees apart - if you measure each phase angle relative to the neutral.
