Is there a European code (ISO or EN) for welding standards for waste water pump systems? How you qualify welders ? Qualify joints ? Quality standards?
I know there is ISO 9606 which defines how a welder is qualified, but how about specifically within the application? We are an OEM.

Similar to ASME in the USA for Boiler and Pressure Vessels - application specific.

I would say that if there is any code or standard for the design of such systems, that code/standard will dictate the applicable welding code.
Otherwise (for EU: assuming PED 2014/68/EU) isn't applicable, which I think it isn't on such systems), it's a matter of contractual agreements.
For USA; Im not familiar with jurisdictional requirements on this. Others here may provide better input on that.
