I do not have NX12 yet, but I assume there is a similar setting in Customer Defaults:
File > Utilities > Customer Defaults > Plotting (under Gateway) > Job Name tab > change Entry 1 to Blank.

Can you put your FLAT and 3D versions on different layers? Then it is just a matter of doing Layers Visible In View instead of all that view dependent editing.
I've had this happen to me a handful of times. I'm not sure what causes it, but it is as if the window is popping up behind the main TC window. If I remember correctly you just press Shift+Left and it will bring the window to the front.

For me personally, I prefer "clean" numbers like what you describe. I would rather keep track of changes in other ways (dated prints/markups, new revisions, emails, etc) that give me a clearer image of why the dimension changed.
