Auto coupling with a motor

I have a metallic roller (dia: 80 mm, thinckness 10 mm) controlled up/down by a pneumatic cylinder.
when reacing its down position it should be coupled with motor axis (which rotates the roller).

what kind of coupling mechanisum I can design/select?

alternative I have to fixed the roller with motor and move both up/down (may not be desireable)

Depends on how much peak-to-peak travel the cylinder is moving. Different couplings have different allowable degrees of movement.

It probably would be best to move the whole assembly, motor and cylinder as a whole unit, instead of having the motor stationary.
 
I guess I would move the motor and roller assembly together.
should I just mount assmbly with the cylinder or use linear slides?
 
There are many ways. This is done with nip rollers all the time. The best solution depends on factors you have not mentioned. You can use a chain drive, gear drive, drive shaft with universal joints, Schmidt coupling, etc.
 
Something that's often used is to have the coupling continuously applied, i.e., with a chain or belt drive as suggested by Compositepro, via an idler wheel that takes up the slack when the roller comes back down.
