I'm wondering if there is some reason why to reduce the shear capacity of bolts when connecting the webs of a steel truss together? Some minor eccentricity but any major reduction in a 2 bolt capacity, 3 bolt etc?

Bolted connection capacity has to account for more than just the strength of the bolts. It also accounts for the strength of the connected parts. You need to check bolt bearing, tear out, rupture, etc. Also would need to account for shear lag.
