I have a long cylindrical object shown using a Broken view.
Whenever I update the view the center line automatically disappears.
I tried with both 2D and 3D centerlines still am facing the same issue.

Seems to be an issue...
you might try putting in separate smaller c'lines in each broken view - any edits to extend them together will probably revert to original lengths when you update, tho. But, it may work for you.

It's an know issue with NX9.

I called it in to GTAC expecting a PR, but it only ever made an ER.

Known issue with the new breakview. Key is to apply the centerlines as last action and not update the view afterwards.
We noticed that sometimes also radial dimensions disappear. This is somehow connected to the ratio between the dimension and the view scale (GTac answer)
