when calculating the fault current, the cable is aluminum armored for part of the run and steel armored for the other part. Do I have to use the non-magnetic values for reactance for aluminum part and magnetic values for the steel armored part?

Suggestion: The accurate fault calculation should include such refinement. However, medium voltage fault calculation may or may not require the cable impedances since they are usually negligible with respect to the transformer impedance, etc.
