Is there a way to modify the hole series in hole wizard to do blind counter bore holes or just thru counter bore holes.
I'm tring to mike a sreies of holes that are counter bore thru three pieces of steel. Each counter bore is at a different depth and the depth could be in one of the three pieces of steel. Some of the hole are blind and others are thru.

Instead of using the "Hole Series" selection, use the regular "Counterbore" selection. It's dialogue box contains more customization of the shaft hole depth & drill point angle.
This is for SW03, not sure about SW04.

I'm trying to do these holes in an assembly. The problem is if I put a hole in at the assembly stage the hole is not transferred back to the part. So when I detail each part the hole is not there.
Only hole-series will allow me to put holes in at assembly and they will transfer back to each part.
Right how I opening each part and doing each part separately I would like to do all the parts at the same time.

You have to use the option "Hole Series" in Hole Wizard.
The configuration of hole can do it in options of First Part, Middle Part and Last Part.

 
The options in series-holes are for tapping only not for blind holes. The configuration in the series-holes, last hole is only for tapping or thru.
I'm just doing blind-drilled holes thru multiple pieces and some of the holes are to be counter bored.
 
You can make thru holes using a hole series and change their Diameter per plate, by clicking on style "hole" on the First Part tab. THen click on each tab and pick the Diameter you want. But you can't make them a blind hole. That would defeat the purpose of making the holes at the assembly level (hence "Hole Series"). If you want to make blind holes you should do that at the part stage.

I need blind hole for fluid flow inside a part. Some of the the holes require shear pins that requires a pin with a special head.
 
If the holes are non-tapped, non-standard holes, why not just make them in-context cuts?

I assumed (obviously incorrectly) from your original question that you were wanting to machine an assembly of three plates. As this is not your intention, then as Arlin suggests, do your cuts in-context. You still add the holes at the model assembly stage, but instead of opening the parts individually, simply edit the parts individually within the assembly and use the regular Hole Wizard to create what you need. This method would appear to solve your problems, other than creating the complete hole in one shot.
