Do you want to have the Spare Parts as a different BOM next to the original one?
Problem with NX-Manager (with TC integration) is that NX can handle only one BOM (view)

Yes, that is my problem. I know I can't make other BOM in NX but I need to have spare parts in TC and then I need to make ordering BOM, that is normal BOM plus spare parts BOM... How to do that efficiently?

I would say A workflow which can combine the two BOM's (maybe exclude suppressed items). But for that solution I would go to;

We are also looking into that for our new PLM environment.
I would say a WF should be able to do this. In our opinion normal users should not be able to manually change an ordering bom.
A workflow can be executed as a system user with higher rights to be able to create the ordering BOM.

I work in company where R&D and production are closely connected, so we need to manipulate with not fixed amounts of spare parts during tests, and latter number of spare parts depends not only on our solutions but also on law regulations of countries we are exporting to. So more or less it should be easily editable and we should be able to use it for transfer of numbers to SAP so we can calculate prices of products and to make proper ordering of items from suppliers. It is not a question for us, in this moment, if it will be admin or user access, just if there is solution that works.

I can imagine workflow that works for final product, based on amount percent, but for testing we sometimes reuse components of previous test objects, so we need to make lists only of items that are needed for testing. I do not know how to do it inside NX/TC environment.
