Is Merge compulsory in Assembly Module?

Iam doing a assembly of shell parts.Say part-1(flat plate) and part-2(stiffener).
The parts are conventionally welded.
If I do the assembly by creating instance of part-1 and "multiple instances" of part-2, then mesh , the mesh shows discontinuity at boundaries between plate and stiffener.
If I follow up with , merge/cut toolset of assembly module, the meshing is proper.
Does that mean that in all such cases, I have to follow the "instance creation" with a "merge" or is there any other option?

In addition ,I would like to know if I can detect free edges in assembly module.

The meshing algorithm always tries to create one mesh in one instance/part. Across multiple instances/parts this is not done.
