NX5.00.25 ...Windows ...no customization at all.
Default install.
Seems to run fine, EXCEPT that any changes via <File> <Utilities> <Customer Defaults> is not picked picked up at the next launch of NX. However, the changes are listed correctly when you go back via the above....

Ideas? Suggestions? ...Solution?

Winner gets a shiny new star! Let's see if anyone can beat JRB to the punch! ;-)

Some settings have multiple locations, such as Maintain Work Part. I don't know which location is supposed to have priority, but when I come upon this problem, I look for wherever it hasn't yet been changed and change it.
What settings in particular are you having trouble with, or is it a problem with everything you change?

What level of defaults are you using? Group, user, site? Are you SURE the defaults aren't locked to begin with? Do you have write access to the .dpv file where the customer defaults are saved?

Some people are like slinkies....they don't really have a purpose, but they still bring a smile to your face when you push them down the stairs.

Nothing that I've changed via customer defaults are being picked up, yet there showing that they've been changed ...so you could say it's everything.

Using 'user' level... not sure if the defaults are locked; how do I check? If I need write permissions, tis no problem to get em since I'm supposed to be the big dog around here (scary thought, I know....)

If you are able to change them at the user level, then they are not locked. My first guess is that your changes aren't being kept, but obviously they are if they are still there. Check your NX log file for clues (Help -> NX Log File).

Here's a snippet that would seem to be appropriate:
...
NX 5.0.0.25
Successfully loaded dynamic module C:\UGS\NX5\UGII\ugxml.dll
UGXML is using 'windows-1252' as the local code page
No user customizations read from UGII_SITE_DIR - environment variable is not set
No user customizations read from UGII_GROUP_DIR - environment variable is not set
No user customizations read from UGII_USER_DIR - environment variable is not set
Processing customer default values file C:\Documents and Settings\thompsmw\Local Settings\Application Data\Unigraphics Solutions\NX5\nx5_user.dpv
Failed to populate drafting standard data in level 1.
Failed to populate drafting standard data in level 2.
Processing drafting standard file C:\UGS\NX5\ugii\drafting_standards\nx5_ISO_Drafting_Standard_Shipped.dpv
UPDATE: predefined fail option is <Unknown>
...

Bearing in mind I essentially haven't a clue as to what the hell I'm doing and/or looking at... I set the user env variable to "C:\Documents and Settings\thompsmw\Local Settings\Application Data\Unigraphics Solutions\NX5"
Does this sound correct? Be there a better/different directory I should be pointing to? ...this seems to have fixed the problem btw, and now I'm curious as to why NX5 and NX3 is behaving differently in this manner....

Well, I spoke too soon! The inherited cust def were changed by a pallete seed file, not via altering the customer defaults via File/util...

I'm at a loss...

You shouldn't need to make any env changes to get the user default settings to work. Mine are located the same as yours, and any changes I make are kept. The user default variables in my ugii_env file have not been changed.
Maybe it's time to give GTAC a call. They were a big help to me when I set up our site controls.

If you have imported or modified any of the configuration files on a default install, some are overrided by another one. I'd suggest if you can find the enviroment variable do a search in your UGS program files directory for that variable name in every one of the files. Sometimes it's easier to find it that way than it is to find it in the documentation.

Also what kind of user is making these changes? Administrator, Power, Restricted? Have you tried logging elevating this users rights, saving the defaults and reloading?
