Basically, I have modelled a dyke section for normal water level conditions(the phreatic line just being beneath the ground level) and I aim to model this dyke section for raising water level conditions(like raising 1m in each stage) so as to understand the stability under higher river levels during floods, so want to know how should I be modelling the various stages of raising water levels in Plaxis.

From what I gather you want to raise the level of water on the river side and figure out the water level on the downstream side of the dyke. If so this is done by a seepage analysis, you can either use software such as geostudio's seep/w or you can do this with hand calcs. Recommend reviewing principles of geotechnical engineering by Das for seepage through an embankment.
