Relinking using "Desk" command?

I have a situation where I have broken links in an assembly so I am relinking documents using the desk command. This process is taking a very long time due to the number of subassemblies. The data is all under the same location so I don't understand why there are broken links to begin with. Shouldn't CATIA be able to search the folder structure in order to locate without having to use the "desk" command? I have tried changing where CATIA searches for documents under "Linked Document Localization" but it doesn't make any difference.

Did you change any of the names outside of Catia? In windows explorer for example?

If the name is changed it will still be looking for the old name and will not be able to locate no matter what folder. Only thing I can think of.
