Im trying to find out how to work with my assemblys that is supposed to be used as templates.

Im using NX6 and Teamcenter.

I have been reading cloning threads on this forum but i still have a couple of question.

I have an assembly with a couple of parts. I would like to clone or duplicate (or whatever) the assembly and parts with no connections left to my first assembly and parts.

When i look at my assemblys and parts in Teamcenter (not the cloned ones) and "Impact Analysis" i find references to my cloned assembly and parts. I would like to know if this reference in some way means that changes made in my first assembly and parts somehow reflects in the cloned ones? If i delete my first assembly and parts, does this reflect in the cloned ones? I have made some tests and it looks like there is no connections like that but i would like to ask your opinion before i go on.

Is the duplicate command in Teamcenter Structure Manager better suited for this operation or should i go on with clone?

If you cloned the assembly and all components in it, there should be no references to the previous assembly. Try running a thorough part cleanup on the new assembly/components and see if any links remain.
