In a wood framed building, do you have to provide hold downs continuous all the way down to the foundation at each shear wall end, or do you assume the tension force is taken out at each floor level? I have a situation where the portion of the wall resisting shear at each floor changes location from floor to floor (within the wall) because of mechanical punch throughs.

You need to provide a complete load path to the foundation. If this does not occur in a straight vertical path, you have to design the transfer members to take the required loads to get it to the foudnation.
