A large portion of the model is already made of substructures. I haven't tried submodeling because I didn't understand how that works yet, but it seems that I have to look into it to solve this limitation. If you have any other sugestions, they would be useful.

The best way to do what you're trying is to use coupling. Create a RP on the face of the cylinder. Then on constraint->coupling, select the RP as the control point and then the respective surface. Then you can apply the loads and moments to that point.
