Is it possible to apply motion simulation between sub assemblies in Nx. Whenever I try to put two subassemblies in motion simulation application Joints Wizarts start creating links for individual components. It does not recognize whole subassembly as a link...
And if I manually create links the mechanism does not work properly. Specially axis are not recognized by it.

Try Wright click the sub assembly and see if you get a motion command
 
You say that it works if you let NX create the links and the Joints , but not if you do it ?

The tip is : Create your mechanism one or a few steps at a time, then solve and verify that what you have defined so far works.
I have seen a couple of mechanisms where the user have tried to first create all links and all joints and all the ... and then finally tried to solve which didn't work and neither he nor me have a clue on whats wrong or where it's wrong.

It is possible to have entire sub assemblies as single links.

Thanks for the reply Tomas. I could create motion with sub assemblies. There was problem in defining the origin of joints which I corrected and the motion was perfect as required...
