Problems running CATDUAV5 with subdirectories

I need to run CATDUA on a large assy with multiple sub-assy's that reside in subdirectories below the top assy. When I launch CATDUA from the "desk" it always says "Pointed documents will not be processed". If I run it from the Utility, I'm forced to have the cleaned files output to one directory and am left replacing them within the directory structure.

Both these way cause problems for me:
- running from desk will force me to select every catproduct/part separately (there are over 400 catparts/products in the tree)
- running from utility, I will have to do a find and replace within my directory structure (over 100 directories) and I have 150 files that have errors.

Is there a solution for me?
