Using INCLUDE files to run two model configurations in one

I'm fairly inexperienced with Nastran INCLUDE files, but I'm hoping I can use them for an analysis I'm running.

Basically I have an assembly with various panels, brackets, fasteners, etc and I'm trying to set up my model so that it contains two configurations. Both configs will be set up in mostly the same way (previously mentioned components all identical and located in the same places), but Config 1 will have mass elements placed in certain locations while Config 2 will have mass elements placed in different locations. Is it possible to do this by using INCLUDE files so that I don't need two separate models? I'm thinking of something along the lines of selecting everything related to Config 1 and running my loadcases, and then selecting everything related to config 2 and doing the same. I'm using Hyperworks by the way.

Which Nastran and which version?

You could do this with include files, but you could also use multi-mass configurations (MMC) in MSC Nastran to run both mass configurations in the same job.
