In order to use correctly the MKL librairies with CATIA V5R9, you need to have the proper MKL librairies installed : MKL 5.1e (not available anymore at the Intel website unfortunately). Then you need to add this line in your PATH environment variable :
C:\Program Files\intel\MKL\ia32\bin...
Like I said, do not try to use the MKL 5.2E with CATIA V5R8 or CATIA V5R7 because IT WONT WORK !! I know Intel remove the MKL 5.2B from their website but if you ask IBM or INTEL, they should provide it to you.

About saving the results in a Excel file for example, I think you will have to wait for CATIA V5R9 and get the EST license which enables complex reporting.
Make sure that you have installed the Intel MKL 5.1b (the 'b' is important), I think you installed the Intel MKL 5.1e (which only be supported by CATIA V5R9)

I guess most of FEM systems (like Cosmos, PATRAN/NASTRAN) can import IGES or STEP files. You can export IGES with CATIA V5 and import them back to perform your thermal analysis.
