I sometimes add wave linked bodies into my assemblies, to help with creating parts etc.
When i do this, i change their colour to pink, so it's obvious to everyone they're not part of the assembly.
I also move them to another layer, so i can exclude them if i have to export the assembly.
My question is... Can i set it so that it will retain this colour even after an update, as at the moment, it re-inherits the parent colour[2thumbsup] (NX8)

Try going to...

Preferences -> Modeling -> General

...and about 3/4 of the way down the dialog, change the option 'Display Properties for New Geometry' -> 'Extracted and Linked Geometry from' to 'Part Default' from 'Parent Object'.

[bigglasses]Thanks John, that's looks to be exactly what I'm after, if i change that option in my template part, can you think of any disadvantages?

If you're happy with the scheme that you've developed to identify which are WAVE linked bodies and you're satisfied with how helps you, go for it. After all, if this has caused a lot of people problems why would we have left this option in place all these years?
