Use the fix constraint - Ground a part, then mate other parts to it, this should stop the lottery of assemblies moving around in an unexpected manner.

When you add a part to your assembly are you using Original Layer Options in the Add Component dialogue? The layers of the components part will be honoured in the assembly.

This issue should have been(/was) fixed at NX6.0.2 Contact GTAC or your local support.

Are you talking about IBM Websphere Product Center? I don't think that this issue is NX related. Can you take it up with Product Center support?
