The hole callout tool must use the input data from the Hole Wizard rather than measure the actual hole. When you add head clearance, SW does not update the C’Sink dia. in the Hole Wizard.... so the hole callout doesn’t change either.

I did this once. Create one thread using a helical sweep in a straight line tangent to the arc. Rotate and copy that single thread about the centerline of the arc. It's not geometrically correct, but it makes for a pretty good visual representation.

If your gears and/or fasteners are standard parts that you are not likely to edit in the future, you can export them as parasolids and re-import them back into SW. The file sizes drop by about 2/3 with the consequent performance improvement.
